I would like to put Fly.io logo on my website to indicate that my library (Elixir WebRTC) supports deployments on Fly.
According to this, I need explicit permission. How can I obtain it?

Not a lawyer, but usually names and logos can be freely used in conjunction with a TM symbol, provided that there exists a visible footnote saying that all the trademarks are the property of their respective owners.
In this way, you legally disassociate your stuff from misrepresenting their stuff, but give your customers a hint that you are compatible with the specific offering(s) on the market.
