I ran into “Error: EOF” with pretty much ANY command. I ended up wiping out the config and reinstalling, then things worked again. I did have a low-disk space condition that might have helped cause the problem. The error message could be much more clear. I use Linux and my config directory was at this path: “~/.fly”.
