Fly does have some DDoS protection.

What would happen if a Mirai-style botnet was pointed towards a typical application, eg. as in the graph pictured? Will the result be any different whether my service is TLS/HTTP/TCP/Proxy type? Will autoscaling kick in at any point? What about 100k rps or 1M rps, but sustained over a longer period? [cloudflare-mirai]

But yeah you can use Cloudflare on top of that.
